However, Portugal took the lead in the 38th minute when Joachim Andersen inadvertently headed a Bruno Fernandes corner into his own net.
Denmark responded after halftime, with Rasmus Kristensen equalizing in the 56th minute.
Ronaldo redeemed his earlier miss by scoring in the 72nd minute, but Christian Eriksen's goal in the 76th minute leveled the aggregate score again.
Substitute Francisco Trincão became the hero for Portugal, scoring in the 86th minute to force extra time and adding another in the 91st minute.
Gonçalo Ramos sealed the victory with a goal in the 115th minute, sending Portugal to the semi-finals.
Portugal will now face Germany in the semi-finals, aiming to capture their second Nations League title.
